Make the top nav more compact to create more room for reading.
One of my biggest pet peeves of Google Reader is the limited amount of space actually dedicated to reading room. I always wondered why they didn't implement the same options that Google Docs has, where you can toggle between a compact tool bar and the normal tool bar.
I know you guys are pushing to get other stuff done, but this would be awesome to implement down the road!

Definitely something to improve, My compact laptop (Lenovo X220) has a 1366x768 screen and freeing up more room for reading would be very welcome.
For example, the feed title has a dedicated bar that takes up a lot of room. Why not put the feed title between the "mark all as read" and the navigation buttons?
Why is the bar with the "mark all as read"and the navigation buttons having so much whitespace below the buttons? -

Definitely needed. Would be even better if user could set the sizing himself (click and drag separator)

Side bar also, it takes up a lot of space on a 4:3 screen

I strongly agree with this - please make the top nav take less vertical space.
