I agree the drag-and-drop isn't very clean, but it does work. I've noticed sometimes that the interface ignores where within a particular folder you drop an item, but usually moving an item from folder to folder is fine, except when the folder you want to target is at the bottom. I found that opening the last folder and dragging your subscription within it (among the other items) will definitely get it into the folder. If you want to remove an item from a folder, move it back up to "subscriptions", which is the generic area for any subscription.

In Firefox, you could try AdBlock Plus and AdBlock Plus Element Hider to hide selected portions of the website. That might work for you to hide the buttons and sections you don't like. Otherwise, just ignore the home page and the "Following" folder, and don't share any items!

I don't think the entire data set is available through the API. Further, Reader will be dead soon, including it's back-end, so developing something that is so temporary doesn't seem worth it.

I found that tags just end up being folders for some feed items but not all. I would imagine that extending the current folder capability to be like a tag instead would change the behavior such that it would work in the same fashion as GReader's tags.
On the other hand, becoming so dependent on a particular feature that's locked into a product may not be very sound. I keep thinking instead of starring and tagging items, I should just make a bookmark. That way, if (gods forbid) The Old Reader disappears some day, I still have my "starred" and "tagged" items in my bookmarks. Same idea, just not in the same system.

I personally wish this feature had not appeared in Google Reader at all. Then I wouldn't have relied on it.
I did two things with this: I posted relevant news items to my blog using a little feed display widget, and I shared news items with my wife where she was the only person subscribed to the feed, so it was essentially a form of sharing but only with 1 person. An actual feature that did that would be better.
I would use a bookmark in your browser.
